Whereas the main story of Mobile Suit Gundam SEED focuses on the struggles between the Earth Alliance, ZAFT, and Orb Union, the Astray series is focused on the three MBF-P0x mobile suit prototypes (however mainly on Lowe Guele) and their respective pilots and organizations, who mainly exist on the outskirts of the main SEED storyline. The MBF-P02 Astray Red Frame is piloted by Lowe Guele of the Junk Guild, and the MBF-P03 Astray Blue Frame is piloted by Gai Murakumo of the mercenary group Serpent Tail. The third Astray, MBF-P01 Astray Gold Frame, is piloted by the primary antagonist of the Astray story, Orb nobleman Rondo Ghina Sahaku, and later by his twin sister Rondo Mina Sahaku.

The year is U.C. 0088. A lone Neo Zeon ship approaches the Side 1 colony Brigadoon. Commander Vearn Fixeth of the stationed troops is on guard, but the captain of the Indra, Phaeton Rah Algis, shows no intention of fighting. Phaeton enters into negotiations with Brigadoon's government to purchase the colony with a large sum of money, however during the process, the Federation Forces begin an armed occupation of the colony under the pretext they're hiding remnant Titans. Phaeton manages to negotiate with them and gets them to leave the colony, much to the delight of the citizens, thus successfully making them Neo Zeon supporters. The purpose, however, of the Federation's attack is to rescue the lover of a senior Federation official which Phaeton was holding hostage. This manga illustrates the "Diary of Edmund Edgar Smith," an AEUG pilot who allegedly fought against the Titans in UC 0087. In UC 0138, however, some diary manuscripts were discovered that casted doubt on the truthfulness of Smith's diary. For instance, there is no proof that some of the cited mobile suits as well as individuals ever existed. The absence of other primary and secondary records causes further controversy as whether Smith's diary contains very obscure facts, or was entirely fabricated for unknown reasons.

Fifteen years ago, those living in Outer Space went to war with people still on Earth. During the battles of the 7th Space War, it was found that certain human beings had mysterious arcane abilities, powers of the mind to control and forsee. These gifted people were called Newtypes. Universal Century 0079, Flanagan Boone, under the command of Garma Zabi, heads down to earth, at California Base, Boone is assigned a Zaku Marine Type by Garma himself. There Boone would take command of the Naga III squad of Zeon's Naval Fleet. Soon after that Garma heads for New Yark abord his Gaw, upon hearing of Garma's death, Boone vowed to defeat the white devil.
