Whereas the main story of Mobile Suit Gundam SEED focuses on the struggles between the Earth Alliance, ZAFT, and Orb Union, the Astray series is focused on the three MBF-P0x mobile suit prototypes (however mainly on Lowe Guele) and their respective pilots and organizations, who mainly exist on the outskirts of the main SEED storyline. The MBF-P02 Astray Red Frame is piloted by Lowe Guele of the Junk Guild, and the MBF-P03 Astray Blue Frame is piloted by Gai Murakumo of the mercenary group Serpent Tail. The third Astray, MBF-P01 Astray Gold Frame, is piloted by the primary antagonist of the Astray story, Orb nobleman Rondo Ghina Sahaku, and later by his twin sister Rondo Mina Sahaku.

Rather than having a war between the colonies and the Earth, a fighting tournament is held. Called the Gundam Fight, it is held once every four years by the United Colonies Federation. Each country would send its own representative, that would pilot a Gundam, and the Gundams would then fight on the Earth until only one is left, and that Gundam's nation will then be able to obtain sovereign rights over all the nations, until another nation wins in the next Gundam Fight. Fifteen years ago, those living in Outer Space went to war with people still on Earth. During the battles of the 7th Space War, it was found that certain human beings had mysterious arcane abilities, powers of the mind to control and forsee. These gifted people were called Newtypes. They were valuable to both sides of the war; the Earth Federation designed the Flash System which allowed a Newtype pilot to control a horde of unmanned MS, called Bit-Mobile Suits.This was an effective weapon, but sacrificed the lives of many Newtypes. Space fought back for principal, believing the effect of living in Space heightened every human ability and eventually created the prized power of a Newtype, who was not something to use as a tool for war. But in the end, mankind was its own downfall. During the final battle, the Space Revolution Army (SRA) crashed numerous colonies into the planet Earth, with a devastating effect. Millions died as a result of the colony drop. Those that were fortunate enough to find refuge in a Shelter were both blessed and cursed; they wouldn't see the sun again for four years. The rest that made it through had to endure and suffer with living on a ruined planet, plagued by an endless winter and an ever-changing, chaotic atmosphere. With that, the war had ended. For now. But everyone who continued to live on was possessed by that tragic war, and the word "Newtype"... The year is After War 0015, and life on Earth is finally on its way to creating a more perfect world, except for the ruthless mercenaries who use mobile suits to make a living raiding; called Vultures, some of these people are merely chasing money, while others are running from the past. Some time after the events of Gundam EXA, Sthesia Awar informs Leos Alloy that she discovered a new GA data cluster from a computer outside of Jupiter X. The two dive into the new data and find themselves in the Universal Century, during the attack on Side 7. However, after entering the colony, they find that the inside was in ruins, and the RX-78-02 Gundam has been destroyed before it could be activated by Amuro Ray. The two discover a faint life sign in the colony, the source of which is Themis Chiron, a G-Diver from Saturn II. Chiron warns the two to get away as soon as possible, or they would be caught in the conquest of Mars I.

Follows the adventures of the group sent from the martian colony to the Earth for an unknown purpose.

The year is After Colony 195, and the Gundam boys have taken a stand for eternal peace by deciding to destroy their robotic weapons, Gundams. The peace is broken, however, when Mariemaia Khushrenada, who claims to be the daughter of the late Oz leader Treize, kidnaps Relena and declares a war of independence against the United Earth Sphere Nation. Perhaps it’s time to pull those Gundam units out of retirement.

After a generation of warfare, the Gundam boys finally secured a peace between Earth and the colonies by helping to defeat the Oz and White Fang armies. Now, out of the rubble, the surviving soldiers are re-emerging and clustering together into new factions. Heero Yuy has become a vigilante pacifist, tracking down weapons stashes and destroying them, while Relena, former Queen of the Earth Sphere, tries to maintain the peace politically. As Celestial Being begins their anti-war activities, Fereshte begins to move in with the group being led by Chall Acustica, an ex-veteran of Celestial Being who had ended her service as a Gundam Meister after getting scarred in an unknown accident. Under her wing is Fon Spaak, an 18-year old career criminal forced into Fereshte's service by using the GNY-004 Gundam Plutone as part of his "services" as a Meister pilot.

Summer AC 196, the Earth Sphere Unified Nation begins the long process of disarmament with Relena Darlian leading the preceedings. However, something troubles the Gundam pilots; rumors fly about Vulkanus, an OZ manufacturing plant, full of Mobile Dolls and lost somewhere in space. In the meantime, an organization called the Perfect Peace People is calling for even further measures of disarmament than even Relena herself. The Gundam pilots set out to find and destroy Vulkanus before anyone can get their hands on it and use it for their own purposes.
