The 'neutral' space colony of Heliopolis houses Morgenroete, a top-secret weapons research facility specializing in producing the battleship Archangel and five prototype Gundams for the Earth Alliance Force. ZAFT, the rebel army composed of genetically modified humans known as Coordinators, attacks Heliopolis, stealing four of the five prototypes. Civilian Kira Yamato, a Coordinator raised by Natural parents, stumbles upon the Gundam Strike during the attack. He pilots the mobile suit for the Earth Alliance Force in order to protect his Natural friends and finds himself locked in mortal combat with his childhood best friend, Coordinator Athrun Zala, who is now an ace pilot for ZAFT. "In exchange for your life, I'll grant you one wish." Ushiro spends his days looking for people desperate enough to die so he can approach them to convince them to die, so he can eat their souls. Despite how it seems though, he is not completely heartless, offering to grant the people a single wish to come true in exchange for it. However, much to Ushiro's dismay, an upbeat high school girl can actually see him, and on top of that she goes out of her way to convince people not to die. Being drawn together through some kind of string of fate, the two go on to meet several different people who are struggling with hurtful pasts, perverted presents and foul futures, both doing what they can to help.
It is now Cosmic Era (C.E.) 75, two years after the dismantlement of the Destiny Plan, but warfare still continues to rage on between Naturals and Coordinators. Independence movements are now sprouting up across Earth, and invasions by Blue Cosmos grow exponentially stronger... To deal with these predicaments, a World Peace Supervision Organization known as COMPASS has been established, with PLANT Chairwoman Lacus Clyne as the founding leader. Kira Yamato and the others, as its new members, intervene into various battles for the sake of this peace. However, as these battles take place, an emergent nation known as 'FOUNDATION' appears, and they propose a joint operation to attack the Blue Cosmos Headquarters. Will Destiny run its course, or will Kira still have the Freedom to resist against impossible odds?
