Rikuto had a new younger brother Ayumu after his father’s remarriage. However, little did he know that Ayumu was actually a girl and it was under her mother’s orders that she pretend to be a boy to him. Every day, his heart beats a little faster around his overly cute brother (sister), while her heart aches in having to hide her true identity from her kind brother. With the arrival of spring, Rikuto and Ayumu begin attending the popular private school Asaoka Academy, with Ayumu dressed up as a girl. As Rikuto becomes friends with his classmates, he notices that they all have something missing. His friend from middle school, Matsuri, has lost sight of what it meant to be a girl. The cool-mannered Mao dresses as a boy even though she is a girl. The extremely shy class rep Kimika wishes to change herself. With Ayumu by his side, he sets out to help them seek out what they are missing.
Based off of the anime, the story is set in the future on a land that, after being scarred by long-lasting wars, has settled into quiet decline. Kanata Sorami is a 15-year-old girl who fulfills her dream of enlisting in the army and joins a unit of five girls who protect a fortress. The girls also play music that reverberate across the skies over towns without people and seas without fish.
This world has gone through many Dusks, and is slowly nearing its end. Within this world, in the western reaches of the "Land of Dusk," there was a nation that prospered thanks to its use of alchemy. There, in order to survive the eventual arrival of the "Dusk End," the people devoted their efforts to rediscover and recreate lost alchemic technologies. Rediscovered technology from the past era was gathered in the alchemy research city known as "Central," where research was conducted on how to halt the advance of the twilight. One of the heroes is a young man who researched alchemy in Central, the other a girl living in a small town on the frontier. This girl's name is Escha. In the process of using her knowledge of ancient alchemy to help others, she was assigned to the Development Department. The young man's name is Logy. Having learned the newest alchemic techniques in Central, he requested a transfer to this understaffed town to make use of his abilities, and meets Escha when he is assigned to the Development Department as well. The story takes place a little in the future. Guided by one particular song, young elementary-schooler Suzuhara Sorata, from the Heisei Era, is warped through a time skip to an unfamiliar place that looks much like the towns from the Meiji or Taishou period from his textbooks. In this world, he meets three young ladies and nine young men and joins them on a journey aboard the mysterious Norn ship, a giant globe that floats in midair.
