The story takes place 10 years after the end of Gundam F91. The movie's heroes, Seabook Arno and Cecily Fairchild, discover that Crux Dogatie of the Jupiter Energy Fleet is plotting to conquer Earth with the forces of his Jupiter Empire. In response, Cecily takes up her birth name "Berah Ronah" and recreates the Crossbone Vanguard, who disguise themselves as pirates attacking the Jupiter Energy Fleet. Seabook, under the alias "Kinkedo Nau", is one of the new Vanguard's top pilots. The other is Zabine Chareux, a veteran of the original Crossbone Vanguard. The main character of Crossbone Gundam is a teenage Newtype named Tobia Arronax, who gets swept up in the war between the Crossbone Vanguard and Jupiter Empire. While Gundam F91 is understandably viewed as a disappointment by many Gundam fans, Crossbone Gundam is widely regarded as one of Gundam's best installments, with its likeable cast, well-written story, and unique "pirate Gundam" mechanical designs. Its quality easily leads one to wonder how Gundam F91 would have turned out had Tomino been able to complete it as the originally planned 52 episode TV series, rather than having to condense it into a single 2-hour movie. In Hathaway's Flash Hathaway Noa, still haunted by his past actions (not to mention the spirt of deceased Newtype Quess Paraya), joins a terrorist organization called Mafty and adopts the false name "Mafty Navue Erin". The organization Mafty is fighting a terrorist campaign against the Earth Federation government, and they are eventually able to acquire the incredibly powerful prototype Ξ Gundam, which Hathaway becomes the pilot of. Using the Ξ Gundam Mafty attempts to attack a meeting of high-ranking Federation cabinet members in Adelaide, Australia to force them to vote down a provision which would strengthen the Federations already considerable powers. As a point to note, this novel focuses on a version of events chronicled in creator Yoshiyuki Tomino's novelized form of Char's Counterattack, rather than his animated movie version, and as such, several discrepancies can be found between the animated work and this novel, making it more of a semi-canonical UC storyline, rather than 100% official canon. In December of UC0073 Investigator Leopold Fieseler of the Zeon National Public Safety Division is investigating a series of terrorist bombings that have been occuring on Side 3 when without warning he is contacted by an old childhood friend, Elise Ann Finnegan, who is now working with the Prefectural Office. When they meet, she hands him a disk containing a list of Zeon Officials marked for assassination; Officials who have been dying during the very bombings he is now investigating. At first he thinks that its data that has been leaked to the press, but as he scrolls down he discovers something further. In the distant future, in a distant corner of Siberia, people live in domed cities called Domepolises. These are the primary human living spaces on Earth, which became uninhabitable years ago from environmental destruction. Now, parts of the Earth are becoming habitable again. Large portions of the Domepolises are breaking off to escape the powers that control the domes and trade. Gainer Sanga, video game champ on his 200th victory, becomes an unwilling helper in his hometown's Exodus when he is wrongfully arrested by the Siberian Railway. He pilots a giant mecha which he dubs 'King Gainer' after his own video game handle. He is challenged to fight other Overmen as Yapan tries to escape across Siberia.
The manga consists of a series of individual stories, centered on the exploits of the Crossbone Vanguard during and three years after the end of the original series, with one exception; the first story is set during the One Year War and deals with Crossbone pilot Umon Samon's youth.
