High school student Touma Kirisaki can view his affinity stats with other individuals after an incident. Acquaintances are around 30, friends are around 70. Even though he is confused about these affinity statistics, he found out that one of the four goddess at school, Momoka Kujou, has maxed out the affinity count.
The main character, Natsume Tomoharu, takes the opportunity to live on his own when he enters high school. Although he appears to be a normal high school student at first glance, there is one thing about him which isn't normal. He's haunted by the ghost of a young girl, Minakami Misao. Tomoharu moves to his new place of residence, Meioutei, and starts enjoying a carefree high school life. But this is all ruined when a beautiful girl named Kurosaki Shuri appears with a trunk which Tomoharu's brother told her to pass on to Tomoharu. The presence of the trunk causes the appearance of Takatsuki Kanade, a girl dressed like a shrine maiden who is after the trunk. Because Tomoharu is in possession of the trunk, he will come face to face with the the hidden truth of this world.

Yaji and Kita and their adventures parody two comedic figures from Japanese literature who wandered from town to town, encountering bad guys and generally making fools of themselves. In this iteration, they are two schoolgirls who wander from school to school, fighting the bad guys and generally saving the day. Rei Shinokita (Kita) is a butchy, serious blonde girl with a penchant for rescuing (and becoming the object of affection for) lovely young ladies, and Junko Yajima (Yaji) is a tall, lovely brunette girl with a impetuous nature and a habit of rescuing (and becoming the object of affection for) beautiful boys. In practically every arc of *Yajikita*, you can be sure of a few things – the yakuza will be involved, there will be much fighting, Yaji and Kita will be inutterably cool, the girl will fall in love with Kita and the boy with Yaji.
