Nagisa Misumi and Honoka Yukishiro couldn't be more different. Nagisa is sporty and Honoka bookish, and while they attend the same school, they have very little in common - until one day, a shower of shooting stars brings two very unlikely visitors into their lives: Mippuru and Meppuru, refugees from the Garden of Light, which has been conquered by Darkness. Tsubomi Hanasaki is a 2nd year middle school student who loves flowers and plants. One day, she dreams of a mysterious flowering tree that wilted, causing the sprites to disappear. When she transfers to Myodou Academy, the sprites that she saw in that dream appeared before her. The sprites begged Tsubomi to become Pretty Cure to protect the Great Tree, but she refuses. However, a sudden attack from a mysterious enemy came, and the Heart Seed of her new classmate, Erika Kurumi, is stolen. The world is threatened by Mephisto, the King of Minor Land, who tries to spread the Melody of Unhappiness. Mephisto is after the Legendary Score, in which the Melody of Happiness is written. In order to complete the score and protect the world, new Precure girls stand up to collect the scattered notes of the Melody of Happiness.

The kingdom of Märchenland, where various characters from fairy tales reside, is attacked by Pierrot, the evil emperor of the Bad End Kingdom, who seeks to direct the world towards its worst ending and steals the Cure Decors, which power the Queen of Märchenland, Royale. Using the last of her energy, Royale manages to seal Pierrot away. However, his minions seek to revive Pierrot by harnessing the Bad Energy from the people of Earth. In order to protect Märchenland and regain her strength, Royale sends out five mystical lights to Earth and orders a fairy named Candy to search for five legendary warriors, the Pretty Cures. Arriving in the town of Nanairogaoka, she encounters Miyuki Hoshizora, a new transfer student, who soon gains the power to become Cure Happy. Joined by her new friends, Akane Hino, Yayoi Kise, Nao Midorikawa and Reika Aoki, who become Cure Sunny, Cure Peace, Cure March and Cure Beauty respectively, Miyuki and her friends form the Smile PreCure in order to recover the Cure Decors, save Märchenland and protect everyone's happiness.
