The story takes place on the last day of the Yasogami High culture festival. During the event, the heroes of Persona 4 see a strange bell tower appear on the school grounds. The heroes of Persona 3 also hear the bell, and are dragged into the future where the Persona 4 cast awaits. The two groups are locked in the school covered in Shadows, but meet two mysterious individuals named Zen and Rei, who have lost their memories. The cast soon learns that Zen and Rei's lost memories may be the key to solving the mystery of the bell tower's sudden appearance.

Please Twins! is a story mainly revolving around three high school students: Maiku Kamishiro, Karen Onodera, and Miina Miyafuji. The three were drawn together by a photograph of their childhood home which later makes all of them seek out the house in the picture. However, the picture only has two children - a boy and a girl. Hence, only one of the girls, Karen or Miina, is related to Maiku. The only other identifying feature of the pair in the picture is that the boy and the girl have eyes of the same color; a feature that furthers the ambiguity as all three of them have the same eye color. The main concern of the male lead, Maiku, is that he is in love with both of the girls. In addition, the two girls are in love with Maiku, forming a love triangle of potential incest. The three main characters, mostly the two female leads, are in a predicament of wanting to discover their past versus the risk of losing a romantic relationship.

The plot revolves around an intranet-based online game (D.P. = Danger Planet) which is played using V.P. (Virtual Puppet). VP is literally an avatar which a person uses to in the game. However, unlike avatars (characters) from current online games, a VP is allowed to be modified (modded) by a person if he or she has sufficient programming skills.
An unknown alien enemy attacks the Earth and the armies on Earth must try to hold off the invasion. It is based on the story for the SNES shoot-em up game Super Aleste.
