In Japan, the government has enacted Project Babylon in order to conduct land reclamation. Labors are also being pressed into police and military service aside from civilian use. However, terrorists are now attempting to use labors to make themselves heard, as well as common criminals, thugs and guerrillas. On a stormy night, Princess Zelda and the shrine maidens fear that the reason for these events is that Vaati's seal is weakening. She summons Link and brings him to the castle so he can protect her and the other maidens while they open the portal to the Four Sword Sanctuary. When they do, however, a shadowy figure appears from the portal. This figure was Shadow Link, who then kidnapped the shrine maidens and sealed them in crystals. Link follows him to the sanctuary where he retrieves the Four Sword to destroy this doppelganger. The Four Sword is a magical sword that splits the wielder into four clones of himself. Vaati is once again released and wreaks havoc on the once peaceful kingdom.

Released in 1998, it is an interesting adaptation of the classic videogame. There are two parts to this manga: 'Child Saga' and 'Adult Saga'. The protagonist is Link either as a child or an adult and during the course of the book he is on a quest to stop Ganondorf from taking over Hyrule. Princess Zelda helps him in his quest. The book more-or-less follows the same plot as the game; however there are a few differences in plot from the game. There are ten chapters in the first book, and eight in the second. Some of the added information in the manga is added to explain certain points; for example, in the manga pierced ears is a traditional rite of Sheikah passage, although this is not included in the game.

History repeats itself... Or does it? St. Kleio Academy is a very exclusive school: all of the students are clones of famous historical figures such as Beethoven, Queen Elizabeth I, Napoleon, Mozart, and Freud. All of them, that is, except for Shiro Kamiya. As Shiro struggles to adapt to this unusual campus, St. Kleio's first graduate, a clone of John F. Kennedy, is killed.
