It is now Cosmic Era (C.E.) 75, two years after the dismantlement of the Destiny Plan, but warfare still continues to rage on between Naturals and Coordinators. Independence movements are now sprouting up across Earth, and invasions by Blue Cosmos grow exponentially stronger... To deal with these predicaments, a World Peace Supervision Organization known as COMPASS has been established, with PLANT Chairwoman Lacus Clyne as the founding leader. Kira Yamato and the others, as its new members, intervene into various battles for the sake of this peace. However, as these battles take place, an emergent nation known as 'FOUNDATION' appears, and they propose a joint operation to attack the Blue Cosmos Headquarters. Will Destiny run its course, or will Kira still have the Freedom to resist against impossible odds?

Universal Century 0096. Several months have passed since the incident surrounding Laplace's box also known as the Universal Century Charter. The Earth Federation Forces dispatches a group of investigators to the severed Axis which is drifting outside the Earth Sphere. Two civilians participate as members of the research group: Arlette Almage and Danton Hyleg. Both have pasts with government service to the Principality of Zeon and Neo Zeon as an engineer and test pilot. Having infiltrated Axis, the investigators come under attack inside a base where no one should be. Arlette and Dalton are confronted with an incident they never imagined.
After Colony 196 - One year has passed since the war between Earth and its colonies ended. Heero, Duo, Trowa and Quatre bid farewell to their Gundams and jettison them to the sun. Relena Darlian is now the deputy minister of the Earth Sphere Unified Nation. But as the Gundam pilots are adjusting to the peace on Earth, Relena is kidnapped and a new threat appears, led by Marimeia Khushrenada - daughter of the late dictator Treize Khushrenada and heir to the Barton Foundation. To make matters more complicated, Gundam Nataku pilot Wufei has sided with this faction. In A.G. 101 (the 101st year of the Advanced Generation calendar) a mysterious entity known only as "UE", or "unknown enemy", attacks and destroys the space colony Angel. This brutal attack becomes infamous as the "The Day the Angel Fell", and marks the beginning of humanity's war for survival. The series begins in A.G. 108 when the UE attack the space colony Ovan, where Flit Asuno now lives after he escaped colony Angel before its destruction. Flit's mother shortly before she is killed by the UE, she gives her son an object called "AGE Device". Within it he discovers the blueprints for a powerful weapon from the past—the ancient messiah named "Gundam." From these blueprints, Flit spends the next several years studying engineering at an Earth Federation base on the Nora space colony and designing the Gundam AGE-1. Seven years later, in A.G. 115, Flit completes the Gundam AGE-1 Normal, just as the UE attack Nora, and make use of it to aid the crew of Federation's battleship "Diva" in evacuating the colony's citizens before it is destroyed. Determined to bring the battle to the U.E. for destroying his home twice, Flit agrees to serve at Diva's mobile suit squad piloting the Gundam. After obtaining enough data and military power to establish a course of action, the crew of Diva and their allies launch a sucessful attack that destroyed the U.E.'s secret fortress in the Ambat asteroid. There they learn that the U.E. are actually the descendants of a supposedly failed human mission sent to colonize Mars, left for dead by the Earth Federation, who formed their own nation on the red planet called Veigan.
The story takes place in unnamed timeline, where humanity has highly advanced technology. However, the human population is decreasing and it seems that they're on their way to extinction. The protagonists are Leos Alloy, Sthesia Awar and their Haro. They work on a Jupiter base called "Jupiter X", using "General Answer" (or "GA") which contains a massive repository of data about the alternate history of Humanity, Leos travels to the Earths' of the alternate timelines in an effort to collect data that might give them a hint for the evolution of mankind.
